I fixed this on my fork by converting I.e., # Get the EchoNumber from json file info. If not present, use EchoTime
if 'EchoNumber' in fileinfo.keys():
echo_number = fileinfo['EchoNumber']
else:
echo_number = echo_times.index(fileinfo['EchoTime']) + 1 I'd be happy to open a PR, unless there are plans for a different fix. |

This is largely a bug fix. Metadata and order of `_key-value` fields in BIDS could change from the result of converting using previous versions, thus minor version boost. 14 people contributed to this release -- thanks [everyone](https://github.com/nipy/heudiconv/graphs/contributors)! Enhancement - Use [etelemetry](https://pypi.org/project/etelemetry) to inform about most recent available version of heudiconv. Please set `NO_ET` environment variable if you want to disable it ([#369][]) - BIDS: - `--bids` flag became an option. It can (optionally) accept `notop` value to avoid creation of top level files (`CHANGES`, `dataset_description.json`, etc) as a workaround during parallel execution to avoid race conditions etc. ([#344][]) - Generate basic `.json` files with descriptions of the fields for `participants.tsv` and `_scans.tsv` files ([#376][]) - Use `filelock` while writing top level files. Summary
While PR #345 successfully treats PD+T2 pairs as multi-echo, we now get runtime errors when such acquisitions are missing the
EchoNumber
tag:Using the
--overwrite
option eliminates the error but only leaves us with one echo.Presently, multi echo support depends on
EchoNumber
tag, but given there are DICOM files in the wild that lack this tag we need a backup logic, presumably based onEchoTime
. I can see that this requires a modification to the logic ofsave_converted_files
in convert.py... something likeand then assignment of
echo_number
will need to check for empty value and useEchoNumberBackup
when missing. I can almost see what to do but it's just a bit beyond my very elementary Python.Platform details:
